When John hit his head on the pavement, he got a mild concussion that went undiagnosed and affected his memory. He remembers the beginning and end of the roof topcall but not the middle, when Sherlock told him all the details and gave him a secure website he’d be posting messages to for John while he was away.
Sherlock sent John messages every few days the entire two years, including the date he would return. He decided to surprise John at the restaurant as a joke, since John would expecting him back. But since John didn’t remember the middle of the call, he never got any of Sherlock’s messages.
Mycroft knew about the secure file website but just assumed John had tired of waiting for Sherlock to return and ‘moved on.’
